I see a lot of setup and settings guides for Breath of the Wild on here. But not too many that address Wind Waker HD (at least not for the current version of Cemu). I did a search for "setup wind waker" and all I could see were results from really old versions of Cemu (around 1.7 ish), so hopefully this post isn't too redundant.
I won't be covering ripping Wii U games on the console as that is complicated (and there's already a method in the sidebar of this subreddit Link (lol)).
This guide assumes you have the following:

A copy of Legend of Zelda: Wind Waker HD, in .WUD format (see sidebar for ripping from Wii U)

Cemu, version 1.11.3 (or later) - can get it from Cemu Link

Cemuhook, version 0.5.6.2 (or later, match to your version of Cemu) - Cemuhook Link

The Guide
Installing Cemu and Cemuhook
Open the cemu_1.11.3.zip file and extract the contents to a location on your PC (I put mine in my second drive G:, under Games. So it looks like G:\Games\cemu_1.11.3). A solid state drive is better, but not 100% necessary (especially for Wind Waker).
After Cemu has been "installed", open cemuhook_1113_0562.zip and extract the contents into the directory that cemu has been installed into (The directory with Cemu.exe. So, for my example above, I would extract it to G:\Games\cemu_1.11.3). Say yes to merge or overwrite anything cemuhook asks for. This is also how you update cemuhook in the future.
Cemu and Cemuhook should now be installed, to verify this open Cemu.exe and click Options, there should be an option for "Gamepad Motion Source", if there isn't, then cemuhook hasn't been installed properly, follow the step above more carefully.
Copying Graphics Packs
Open graphicPacks_2-645.zip (or whichever version happened to be downloaded at the time you read this), find the game you want the graphics packs for (in our case it is Wind Waker (near the bottom)), and simply drag all the items with the game name in it into the Graphics Packs directory in your Cemu installation (mine is G:\Games\cemu_1.11.3\graphicPacks). If you are updating graphics packs, say yes to overwrite/merge any folders.
The graphics packs will allow you to adjust some graphics and change resolutions.
Optimizing Graphics Settings and Audio Glitches
Open Cemu and click Options > Graphics Packs. Scroll down to where the Wind Waker packs are located. I enable the following.

2560 x 1440 (this will supersample if you have a 1080p display, you can choose the 4k (3840x2160) pack (or higher) if you have a strong graphics card (I list my PC Specs in a later section). This will have a high performance impact, leaving it off keeps the game at 1920x1080 (I believe), and there is an option for 1280x720 if you have a weaker graphics card.

Higher Quality Shadows (not sure what the performance impact is)

Intel Fixes (obviously only use if you have an intel CPU.
Close the graphics packs after all the ones you want are selected. As far as I know, there is no 60 fps pack (Wind Waker only runs at 30 FPS, and after some searching around I found out one person managed to make it run at 60 fps but it makes the game unplayable and breaks some cutscenes permanently).

I said the single core recompiler is important because this is what fixes any audio glitches for me. I had it set to triple for Breath of the Wild and the audio was glitchy AF (it was playing random noises, crackling, and repeating sequences).
I don't know how much of an effect on performance everything else has, but these are just the settings I use and it works.
My Performance and My Specs
I have been playing the game with consistent 30.00 FPS (according to Cemu) with absolutely zero stitching, jittering, or frame drops (I think I saw it go to 29.95 once or twice). As far as I know, there's no way to make this game run at 60 FPS, but if anyone knows of a way (that doesn't just speed up the game to twice its normal rate), let me know, please!.
This is at 2560x1440 downsampled to my monitor 1080p (actually, it's gamestreaming to my Nvidia Shield on my TV, but that's a discussion for another day).
